Default Tuning Help

Hello fellow Ford fanatics. I'm new to the forum, thank you for any and all advice you send my way.
Heres my question. I built a 65 Shelby clone a few years ago, actually finished it in late summer 2004. The car was built primarily for cruising and attending car shows. Did the car show thing for a couple of years......had fun...some magazine shoots and stuff but thats enough of that. I have spent the last few summers drag racing 1/10 & 1/4 scale remote control drag cars and although I'm not giving up that hobby I want to make a few passes with my full size Stang this coming summer. Here is a run down of whats in my car.
331w/ steel crank,h beam rods
probe blower pistons
afr 185 heads
42lb injectors, 70mm tb
gt40 intake/ C&L mass air
vortech s trim supercharger
areomotive fuel system(a1000 pump etc)
3:50 9" and 5 speed
STOCK COMPUTER w/ painless harness
The car runs great except for the idle hunting when its first started for a bit.
I want to know what you guy's recommend ...........I know the stock computer is not letting the engine perform the way it should given the mods. The harness is based on a EEC system and not obd. Should I find someone who can burn a program into the existing computer or do I need to change to a Fast type system or obd based .
Thanks again
